In his youth Tubten Nyinje matriculated in the Tsangpa House of Loseling College of the Drepung Monastic University ('bras spungs blo gsal gling gi gtsang pa khang tshan). He took the traditional examination in the annual Great Prayer Festival of Lhasa (Monlam Chenmo) and passed with rank and obtained the formal title of Geshe Lharampa, the highest rank of a Geluk scholar.
Tubten Nyinje next enrolled in Gyume College in Lhasa. There he studied tantric scriptures and received training in the rites and rituals according to the Gyuto system. He stood for the traditional grand debate-examination and attained the title of Ngakrampa (sngags rams pa), Master in Tantra, after which he was appointed to disciplinarian (dge bskos), chant leader / head of education (bla ma dbu mdzad) followed by abbot of Gyume. Subsequently he was enthroned as Jangtse Choje (byang rtse chos rje) at Ganden Jangtse College (dga' ldan byang rtse grwa tshang), placing him in line to the Golden Throne of Ganden.
